SUMMARY:Lessons Learned from a Performance Analysis and Optimization of a
 Multiscale Cellular Simulation
DESCRIPTION:Paper\n\nMarc Clascą, Marta Garcia-Gasulla, Arnau Montagud, an
d Jose Carbonell Caballero (Barcelona Supercomputing Center) and Alfonso V
alencia (Barcelona Supercomputing Center, ICREA)\n\nThis work presents a c
omprehensive performance analysis and multiscale agent-based cellular simu
lation optimization. The optimizations applied are guided by detailed perf
ormance analysis and include memory management, load balance, and a locali
ty-aware parallelization. The outcome of this paper is not only the speedu
p of 2.4x achieved by the optimized version with respect to the original P
hysiCell code. But also the lessons learned and best practices when develo
ping parallel HPC codes to obtain efficient and highly performant applicat
ions, especially in the computational biology field.\n\nDomain: Life Scien
